Championship rival Sebastian Vettel was second quickest, 0.147s slower than the British driver.
Valtteri Bottas was third fastest for the second consecutive session with the Red Bull duo of Max Verstappen and Daniel Ricciardo rounding out the top five.
Kimi Raikkonen was once again sixth quickest, 0.661s off pacesetter Hamilton.
Kevin Magnussen was a surprise seventh, leading a tight midfield group with just over half a second covering 7th to 15th.
Fernando Alonso didn’t let a trip to the Turn 6 gravel prevent him from ending the session in eighth place.
Nico Hulkenberg and Sergio Perez returned to the cockpit after sitting out FP1, they were ninth and 17th respectively
Williams, who took pole at this circuit in 2014, continued to struggle for pace with Felipe Massa 14th and team-mate Lance Stroll 16th.
The Toro Rosso duo of Carlos Sainz Jr. and Daniil Kvyat encountered problems which prematurely ended their session. Kvyat suffered a brake failure while Sainz damaged his car after contact with the Turn 6 barriers.
Jolyon Palmer was another driver who had a poor session, he completed just seven laps after mechanical gremlins grounded him to the garage for most of the session.
Sauber suffered a miserable session, with their cars spending the majority of the 90 minutes either in the garage or in the gravel.
